I would just add that Grey Matter has a lot of +Pip moves, but only 1 -Pip move. It may be a good idea to trade one of the +Pip move for a strong -Pip move, otherwise all those Pips are going to go to waste.

Quick question for the DM: What was the key factor in causing Cloud to have not heard the bonus mission and would Grey have heard the bonus mission?

The key factor is that cloud didn't make the check to hear the bonus mission and probably not, no.

If Elacular is copying the Psychonauts game thus far, then it should work that way. A copy of what you carrying in reality copies over to the mental landscape.

Just respecced Grey Matter's Element to Magic from Loyalty and her big drop combat skill to It's Over from Royal Command due to backstory conflicts/disagreements.

Yes, it does work like that. Things that you have on you in the real world will come on the mental plane, and changes you make to those things will happen in the real world as well (for example, if your mental projection got a black eye, you'd get one too), but things that are purely on the mental plane can't be brought into the real world, though they can be remembered and notes can be taken on them.
