As I said, while I would like to have Snipe just turn around and reveal the information to Storm then and there, it is not in character. It is widely out of character for him to even consider betraying the pony's trust.
But I'll drop it as you said.

He took all the coded papers he found with that check he made to find any papers in the first place.

He didn't find any others, so he didn't take them.

Reasoning for going off alone?

Snipe has just
1.) Absorbed the magic of the unicorn
2.) learned info from the second pony
3.) Has left struck out in the rain which could hurt him, Umbrella not withstanding

That, in that order, is why he's sort of running away. He's slightly worrying about what absorbing the magic did, wants to research the second thing, and wants to keep his promise.

That, and out of character it brings me away from the thing and allows the thing to end once you two finish up, especially since I'm out a majority of the weekend for work.

Maybe that can be our next arc. Lead us on a grandiose car chase or somethin'.

...admittedly, you may have the other guards backing you. Then I could see it. But if not, it seems an unnecessarily risky move.

He thinks that the bat pony mare is the murderer why I do not know... (Unless he is talking about Snipe but that makes even less sense... or does it?)

If I end up decoding this coded message and it directly reveals to me a conspiracy, of which one part is "bat pony kills this other pony",

If she is the murderer, confronting her will do nothing at this point because of that. She will simply deny, and attacking her will make you look bad no matter the outcome.
